PIE the search: searching PubMed literature for protein interaction information
نویسندگان
چکیده
MOTIVATION Finding protein-protein interaction (PPI) information from literature is challenging but an important issue. However, keyword search in PubMed(®) is often time consuming because it requires a series of actions that refine keywords and browse search results until it reaches a goal. Due to the rapid growth of biomedical literature, it has become more difficult for biologists and curators to locate PPI information quickly. Therefore, a tool for prioritizing PPI informative articles can be a useful assistant for finding this PPI-relevant information. RESULTS PIE (Protein Interaction information Extraction) the search is a web service implementing a competition-winning approach utilizing word and syntactic analyses by machine learning techniques. For easy user access, PIE the search provides a PubMed-like search environment, but the output is the list of articles prioritized by PPI confidence scores. By obtaining PPI-related articles at high rank, researchers can more easily find the up-to-date PPI information, which cannot be found in manually curated PPI databases. PIE: an online prediction system for protein–protein interactions from text
Protein-protein interaction (PPI) extraction has been an important research topic in bio-text mining area, since the PPI information is critical for understanding biological processes. However, there are very few open systems available on the Web and most of the systems focus on keyword searching based on predefined PPIs. PIE (Protein Interaction information Extraction system) is a configurable...
متن کاملBioQRator: a web-based interactive biomedical literature curating system
BioQRator (http://www.bioqrator.org) is a web-based annotation tool for biomedical literature. This tool was designed to support any task annotating entities and relationships. It is also one of the first web tools which support the BioC format (1) for annotation. For input, any documents in the BioC format and PubMed R abstracts can be used. For output, annotated documents can be saved in a Bi...
متن کاملAssisting manual literature curation for protein–protein interactions using BioQRator
The time-consuming nature of manual curation and the rapid growth of biomedical literature severely limit the number of articles that database curators can scrutinize and annotate. Hence, semi-automatic tools can be a valid support to increase annotation throughput. Although a handful of curation assistant tools are already available, to date, little has been done to formally evaluate their ben...
متن کاملComparison of Bibliographic Databases in Retrieving Information on Telemedicine
Background & Aims: Some of the main questions which can be of importance for those researchers who intend to perform a systematic review in a field of science are: ‘What databases should I use for my review?’; ‘Do all these databases have the same value?’; and ‘Which sourcesretrieved the highest of relevant references?’. The main aim of this work was the identification of the best database for ...
